Should the holes be completely covered or should there still be holes in it.

It's really up to your own preference. Some people like the look of the holes and some don't.

The official perler beads website says, "When ironed properly, the beads will still have an open center." And that's how I've always done it. But I know that some people like to get rid of the holes. Link: http://www.eksuccessbrands.com/perlerbeads/creative/4-easy-steps.htm
